I have medium to dark brown natural hair. I have chunky highlight in the front that are blond. I haven't been able to get them touched up and have about 2 inches of regrowth.
My question is, if I try to color all my hair similar to my natural shade, will the color affect my highlights and my roots the same, or will you not be able to tell?

I wouldnt do it,Floridasunshine! Yes,the dye will act very different on your highlighted hair. Highlighted hair is essentiually bleached,so it more porous,plus the color will not turn out the same. You could try to color them a reddish color first (just the highlighted parts only!) and then go to brown. If you just try to go to brown they could turn green or silver or purple. you may want to contact clairol for this one www.clairol.com
